Since the import version is entirely in Japanese it's not easy to figure out the nuances of the story, but through the sprite-based pantomime it's clear what happens: Bowser tries to power-up with a mushroom and has the switcheroo pulled on him by Fawful (the bad guy in the previous versions of Mario & Luigi), and accidentally earns the ability to suck up everyone into his gullet…including Mario & Luigi. Now the plumbers are micro-sized and wandering around the insides of the king koopa.
