To acquire Juniper Berries you will have to loot Rogue ships that can be found roaming open waters. Remember to use the Spyglass to check which Rouge ships can be looted for Juniper Berries. Another way of running into Rogue ships is to take Helm delivery missions from the Supply Network.
An alternative way of getting Juniper Berries is to upgrade the ship helm so you can craft Gin. This will allow you to do attack missions on forts to get Juniper Barries. In addition, after you unlock Gin production, the Berries will sporadically appear in supply missions.
