Probably because the typical indie studio has dramatically lower overhead compared AAA studios

Well, it seems rather obvious that its because indie games are from 'independent' developers who don't receive significant financial support from big name publishers. I think everyone can agree that its the big publishers like EA or Activision that push for the micro-tranactions and loot boxes popping up in a lot of big budget games.
