Not necessarily a ‘horror’ moment, but I remember feeling really tense and anxious when the Flood were first introduced in the original Halo. I never felt more on edge or nervous in that whole game as that moment. I think it was the whole buildup that something terrible was coming but you didn’t know exactly what.
Another non-horror game that had me feeling it was Subnautica. The deep dark depths, and knowing that sea monsters were lurking nearby, had me jumping at every sound.

If we are putting ff2 I would love to put in Skies of Arcadia and I know people will shout it's not underrated but the people who say that are lovers of the genre among a larger audience it's near unknown I think.

I never got to play Mischief Makers, but my cousin owned and played the hell out of it.
I owned Skies of Arcadia back on the Dreamcast, and it's one of the only RPGs I ever beat...now that I think of it, the Dreamcast is the only home console I've beaten RPGs on (Skies of Arcadia, Grandia III and Evolution 1 & 2)
