Where does the story fall in line? Independent of the films? Based on the cartoon from the 1980's? Or does it run along the same course as the movies? Just asking out of curiosity. I ignored the last game because I assumed it was crap as most games best on movies are.

The general consensus is that it is a part of Transformers cannon. There are some conflicting things here and there, but it does a really great job setting the 1980s series up.

I read somewhere that it ties in with the latest Transformers Prime animated series, but then again correct me if I could be wrong.

ALICE666 got it spot on. War for Cybertron and Fall of Cybertron are prequels to Transformers Prime.

This is the latest canon that Hasbro want the franchise to follow, which is pretty close to G1 at the same time.

Believe it or not, The Dinobots are only in this story arc thanks to Matt Tieger at High Moon Studios. Hasbro were going to avoid using the Dinobots again until Matt and the other writers came up with a plausible story for their forms. I won't spoil it as the game will explain all.

War for Cybertron was an excellent game and it's a shame many wrote it off as being a movie franchise cash in. It had nothing to do with the movies, had it's own story and was made by developers who have a genuine love for Transformers themselves. Fall of Cybertron is even better!
