Persona 3 FES, Breath of Fire 3 (Teepo situation at end), and The Last of Us made me actually cry. And I don't like to get emotional, but the characters in those games were realistic and suffered real things that everyday people suffer through (despite their fantasy settings).
Danganronpa 2, that reveal at the end shook me to my core and the dialog after it was revealed, amazingly scripted.
Think Metal Gear Solid 2 ending, but it was a lot better done than that.
FFX, nothing has ever come close to that. That's just to me.
