They are battling for the parts. Wile Apple and other companies. Everytime they ship units it sold out between 5 minutes - one hour.
They wouldn't have this problem if they just went with 4 million at launch instead of 2 million. But they wanted to play it safe.

It's gotta be intentional, right? To gin up hype and demand? It worked with NES Classic, something tells me you'll see the same thing again with SNES classic. Nintendo has been in this business for many, many years. Either they're incompetent, or it's intentional.
