It should've ended in chapter 3, set X years later, with a fight with young solid snake in the minefield in Outer Heaven. Solid Snake's presence could've been handled the same way the epidemic was handled in TPP. Every once in a while you'd get a notification that some of your staff were killed by Snake. Except instead of managing Mother Base you'd be managing Outer Heaven. Actually, I think making the whole game set in Outer Heaven instead of Mother Base would've helped clear up the story a little. And it would've been super interesting to see Big Boss communicating with Snake during his infiltration, and pretending he's not who he is, and seeing his plan fall apart.
I would've love to see that as well, but I think the reason they didn't commit to that is because Metal Gear 1 needs a full game. Using the FOX Engine, that game could be amazing! I believe Konami will be heading in that direction anyway, with or without Kojima.

Honestly that would have really upped the incentive for building a really good Outer Heaven army and wanting the mortars, S-ranks, weapons. Have that initial mission to introduce FOB's and invasions then at the end of the game chime in a say there is an attack and you go back to Solid. Also I feel for the final mission that would have been introduced a little better instead of randomly appearing, there was no build up to it as well as more closure to what happened to some things/people...trying not to get into spoilers for people who haven't finished yet.
Should have ended with a MG Solid Snake taking on Big Boss, or a cutscene introducing the mission that would start Metal Gear. I have a gut feeling that's in chapter 3, give it a while.. Konami will suck the DLC dry before Kojima leaves.
