I linked mine with no problem and I got the system when it came out and download games and it shows in my club Nintendo account

They aren't talking about the Wii U eShop. You can absolutely link your Club Nintendo account to that. They mean in the Wii U, when you go into the Wii emulation mode and use the old Wii shop, you can't link your Club Nintendo account. I haven't bought anything from the old shop since I got the Wii U so I didn't notice...

Hopefully they'll eventually merge the shops anyway. I can't believe virtual console is stil separate.

The only Wiiware game I intended on buying was Retro City Rampage... Hopefully a Wii U version is on the way, I want my Club Nintendo points!

Although I suppose I could purchase it on my Wii (which is linked to my Club Nintendo account) and use the system transfer tool to transfer it over... Couldn't I?

I was thinking that too. That makes sense to me. I still haven't bought LostWinds 2, so maybe I'll give it a shot.

I might do it just so we know if it works or not, but when I think about how many Club Nintendo Stars we would actually get, it doesn't seem to be worth the time :/

Well, not many people are gonna be using the Wii Shop on Wii U anyway. Any games from there they want, they've probably bought already.
