I recall a magazine speculating on Metal Gear Solid 3 being nothing but a VR mission. I believe it was a speculation based on the Colonel's objection to you creating a time paradox when achieving a game over by killing Ocelot. Whilst it was an interesting read, because of Kojima's series being so intricate, I refuse to speculate to this length until later on in the games development.

If I'm not mistaken wasn't MGS2: Sons of Liberty all a VR mission? Raiden basically doing a VR mission recreating the events that Snake did in MGS 1 or maybe it was to recreate Zanzibar Island. I'm not sure i love Metal Gear but it's lore is so confusing and hard to follow . But I definitely remember Colonel Campell glitching out in the codec revealing that the mission was a simulation.

It's implied the tanker mission might be VR (Raiden, who represents the player and they're inexperience, says he played it in VR) but the plant mission is real. The similarities to Shadow Moses were put in place by Ocelot. They had hoped to create a hero like Solid Snake, but who could be controlled by the Patriots. The real Snake was always something of a rogue factor and he continued to be in MGS2.

Edit: although it 'd make no difference if it was VR, So doesn't matter really.

We never rescued Chico in Cuba (yet), so there is no way to revisit it. Also, Big Boss refers to Mother Base as Outer Heaven already in Peace Walker. I think the author is overthinking here, interesting observation nonetheless. Jumping around time in an MGS game seems like a preposterous idea in the first place.

The only way I can see any sort of time travel is if the game takes place in multiple time periods. But maybe I get the idea of it somehow being a time travel thing but only in a sense that that noise and flash (and the scenes where it occurs) for some reason reminds me of something like a flashback intro. Kojima does seem to be a big fan of Assassin's Creed too. I don't he'd really go that overboard and try and stick something like an Animus into GZ (he better not at least) but who knows at this stage what this might actually mean.
