Team Rocket(specifically Jesse and James, far as the anime goes) are terrible villains. They are still trying to capture Pikachu and still stealing pokemons. They never really evolve/grow as villains.

My all time favorite villain from every game ever was Marcello, from Dragon Quest VIII, because, basically, the entire game presented him as 100% justified in his beliefs (so much so that he made a much more heroic figure than than the heroes of the game).
It's a shame he got "possessed" by the "evil god" so he could function as a villain/boss. He was easily the most sympathetic character in the game.
Beyond that:
Jon Irenicus from Baldur's Gate 2, and Kain from Soul Reaver are two of the absolute best, too.
